srt files are working because when I try to watch the video with the subtitles through VLC then it works fine, just hardcoding it is the issue. Staxrip, xvid4psp, ripbot and others had the option to burn subtitles and I get same quality than your encoder but with hardsubs.
This method worked with all the other videos besides these 3. vtt that I changed with removing the "WEBVTT" at the beginning and changing all periods to commas.
